Overview
If you are collecting GST and PST and need to report on these separately, it is not possible at this time to split these out on orders uploaded to your Lightspeed Retail R-Series account. The best resource for accurately viewing and reporting on your taxes will be in the tax reports available in Shopify.

Because tax rates are combined into one tax rate for online orders uploaded to Lightspeed, to prevent overstating your GST tax collected from in store transactions, you should to subtract online sales for tax reporting. This applies even if your Lightspeed R-Series account is configured to report GST and PST separately for in store transactions.
Lightspeed Sales Report - All Transactions

Lightspeed Sales Report - Shopify Transactions

How do I remove Shopify transactions from reports in Lightspeed?
This will vary depending on the complexity of your setup and the report you are viewing in Lightspeed.
Choose the report you want to review.
Filter the report using either:
The Employee designated in your Mortar settings for online orders.
or Reference# using the word "Shopify"
Make note of the total GST or sales Totals
Subtract this value from the same report without filtering for online orders.
